"can you cook?" is natural, while "do you know cook?" isn't natural.
you could say "do you know how to cook?" and that would be natural.
"do you know how to cook?" and "can you cook?" basically mean the same thing, but sometimes "can you cook?" is meant to mean "are you good at cooking?"

Do you know how to cook? (don't forget the "how to" there) = Do you have the ability to cook?
Can you cook? = can mean the same thing as above (OR) asking permission or asking for a request.
Example:
I'm hungry. Can you cook for me right now?
If I'm busy, I may so "No, I can't cook right now"
